Is their some way to change a countries flag to a different one?

Change government type.

Or install mods that utilise different flags.

In singleplayer or multiplayer?

I think multiplayer is always default to starting flags of the countries whereas within singleplayer you can have a revolution and change your government type. Each government type has a different flag.

Single player..I want to bring in a flag that is not in the game

You'd need image editing software like GIMP. And you'd need ESF editor.
