Having said that, it is empty a lot as the wagons do very limited things and do not do efficient trips. For example, they do not supply factories themselves and they do not do any back hauls, instead heading back empty to go and do another task to somewhere else entirely. I did recently spot a wagon transferring items between stockyards that had minimums set, so that may be one way of getting them to be a bit more efficient.
So I agree that wagons need improvement. I previously posted the suggestion that we be able to see the different types of task the wagons will do and be able to enable/disable/set priorities for them so we can get them to behave more the way we want. Maybe even specific resources.
Maybe for you suggestion, a movable priority zone might be needed, in case you cannot quite get the wagon shop in the middle of buildings you want it to prioritise.
So in your town you can place your wagon shop, stockyard and industry close together. The wagon will travel to the mine, pick up the ore and drop it off at the stockyard. That leaves the industry workers with a very short trip to pick up the stuff they need. The exact location of the wagon shop doesn't matter too much, just place it near the industry area and not too far away from your residential area.
I just updated their FF wiki wagon shop entry to have some more clear info available on what the wagons do.
SO building the industry around the nearest drop off points seems like a good idea

One setup that seems to be quite efficient for clay and bricks is to have the clay mine, stockyard, and brickyard at the remote location (plus temporary shelter or 2 and a well). Then set up the stockyard to have min/max on coal, clay, and bricks. That way the stockyard stays supplied with the inputs for the brickyard, which runs well, while the bricks and excess clay get redistributed to other stockyards for building (need to set appropriate mins at the other stockyards). Depending on how far away the site is, it needs a little playing with the minimum on coal to ensure the remote stockyard does not run out while waiting for the next delivery. Once it is set up though it seems to run quite well.
