The game will follow a story arc, surrounding the captain, who will very much play an important role.
The mantics are more or less cannon fodder, though there will be option for their use in sexual situations should the player choose to do so.
The captain is protagonist here, because it suits the game design that the developers are implementing, and it's hardly a foreign notion for games of any stripe to have a single protagonist, let alone a sex game with an overwhelmingly male demographic

Yes. This is by design. From what I have see of the animations, many will take place from the Captain's POV, highly important in a game such as this, that players have a de facto avatar.
The plot needs the D too! :) Of course i wouldn't mind if the Captain was futa instead, but probably that's too much extra work for little return for more niche audience.
Anyway the point is that's for someone to potentially personify yourself with. Who doesn't like harems? Or freedom of choice.
There will be futa, but not the captain.

Yes, games like animal crossing are very popular with women. Also mobile platform games that have similar elements, as well as games like candy Crush. (still on of the most profitable IP's on the planet.)
Demographics are a thing. To make a game that would be highly appealing to a female audience, it would be less appealing to males. Right now, the "lewd game" market in general is heavily male (PC/Console gaming too)
Subverse is already stretching to appeal to a fairly broad range of tastes inside of it's key demographics, for the most part, we have received minimal negative feedback, likely because the developer has it made clear that players will not have to engage in any adult activity, unless they choose to. (Pandora Skill System)
I do think that as the market expands, content will too.
