Download DS4 windows and it will solve your problem for sooooooo many games.
Have you tried it?
Because I have been playing with a ps4 controller the entire time without a single issue using DS4.
PS3 controllers NEVER work on PC.
Its definitely not an issue with the game..
I also had the problem that the controller was no longer responding / freezing. It is because you have to deactivate the "energy saving mode" in the device driver settings.
Under -> My PC -> Right click -> Properties -> Left on Device Manager -> Click on USB controller and Bluetooth -> Select your gamepad or Bluetooth controller -> Right click -> Properties -> Energy management -> Checkmark "Computer can control the device switch off to save energy "remove
Then everything works!

Das Problem hatte Ich auch das der Controller nicht mehr Reagiert / gefreezed war. Es liegt daran das Ihr unter den Gerätetreiber Einstellungen den "Energiesparmodus" deaktivieren müsst.
Unter -> Mein PC -> Rechtsklick -> Eigenschaften -> Links auf Geräte Manager -> USB Controller und Bluetooth anklicken -> Euer Gamepad oder Bluetooth Controller auswählen -> Rechtsklick -> Eigenschaften -> Energieverwaltung -> Haken bei "Computer kann das Gerät ausschalten um Energie zu sparen" entfernen
Dann funktioniert alles!
So far an Xbox One Controller works with no problems. That is to say, I use a genuine Xbox One Controller.
1. Go to Steam (Top Left)
2. Hit Settings
3. Click Controller
4. Go to General Controller Settings
5. Check off the corresponding box (For my PS4 controller, it was Playstation configuration). This is the only thing I have checked off. Exit, and start your game. It should work on the startup screen.

Edit: Well scratch that. It didn't work. :(
I also set the bottom two options to "Forced On" for good measure ("Steam Input Per-Game Setting" and "Use BPM Overlay when Steam Input is Active Per-Game Setting").
Now it's working. Maybe this will work for non Steam Controllers as well ;)

This is weird because I have a Steam Controller and Hangar 13 even published a default configuration for it which implies their game should be able to handle input via the Steam Input API. But the game doesn't recognise my controller either.
Playstation and Xbox controllers "hijacked" by Steam should be working as well as the Steam Controller but if the Steam Controller doesn't work I'm pretty sure it's the game's fault.
Any ideas? Or should we/I just hope for an update? I mean for anyone using something other than a Steam Controller you can just work around the problem by telling Steam to not redirect its input through their API but what about me??? :(((
