There's not really a great method for preventing food rot in these situations. I'd recommend you just over-produce vegetables so you can safely ignore the food waste due to a constant surplus.
You can also set a cook station to only prep one type of meal and have only that meal stored on the prisoner stash. Limits how much will be stored that on the cook stations end. So you can set 6 meals and often 3 prisoners will go through 3 - 6 meals a day. Prepped meals last way longer than the raw stuff. That's what I do if I can't control the temperature in the room at the time. If it's really bad i'll shove a few ice blocks down and that'll buy a smidge of time. Not much though.

By default there should only be 10 meals on there at a time. At >6c / >42f I was still getting 8 days on stew and 5 days for >12c / >57f. This should be plenty of time to clear majority of the food out without much loss especially if you have more then one prisoner.
However, if you are running stack size mods that affects the prison stash as well so that could definitely be the possible problem.
