You can read the exact build spec for the possible rooms it you toggle the room overlay on and hover the pointer over the colors in the upper left corner.
You need at least two shelves present when wanting to dedicate a space as a library, along with the desks for research.
They really should let us use them as an "ingredient" to make the bookshelves, though. Maybe use more for larger shelves, or to make bookcases. That way it doesn't destroy them, but frees up the floor/storage space, and makes the area look like an actual evolving library rather than a giant pile.
Most buildable items have variants the change the material type (iron or steel armour, wood or stone table) or their actual function like the decorations, or a wood vs a reinforced door

Yeah this does seem to be the case. I had my books, in this playthru, always on a good floor. The roof got opened up once for a few moments while I was renovating and a few seasons later I lost 400 books. What a pain to have to make them all again before I could continue research!
