As for removing stairs while leaving nothing in the pit, manually draft your colonist side way from the stairs (next to the middle part) and force him to remove the stairs. If you let them do it from a corner materials will drop down instead.
but the thing is, there is nothing in the hole...
If that's the case I'd just plug the top and see if that alone is enough. If you want the middle spaces of the shaft filled for other things at that depth you can fill them when you come in from the side. I tried playing around with it this morning and you're right you can't fill it like this, at least from the top and I can't reach the bottom.

You can't build soil ontop of a space with a ladder under it so you have to remove the ladder first, and you can build from the side. Alternate this all the way up. Alot of effort and resources tho :D
