Tree of Wisdoms - Advanced (Spoilers)
Has anyone figured out how to skip slots in the Tree so that you can get to the highest slot with fewer skills? I think it's related to the lines - like if you advance in some wisdoms, that allows you to skip a slot in another wisdom. Also, the principal names written out in the Tree are just cosmetic right or are those related to slot-skipping?

When you can skip a slot you will see two open slots in a path and you can put a skill in either one. I think I've seen this with Birdsong once. I assume that you get the achievement if you place in the highest slot and that not all slots need to be filled in that path.

Yeah, you get the achievement slotting in the highest spot, no need to fill out the entire row (Sort of exception, The Bosk requires 9 out of 10 because it has no shortcuts beyond the 1st skill for some reason).

And the shortcuts work like chutes and ladders, kinda, when you slot a skill at the origin of one of the lines which connect to other branches, you can ignore eveything on the other branch below where it connects, and start slotting from there. Illumination and Nyctrodromy can be completed with only 3 skills each, since they have shortcuts up to level 7.

Yeah, just noticed the dashed lines for the first time. Thanks!

Is there any benefit to skipping beside getting achievement easier?

There are not enough Skills in the game to fill every slot. Also, leaving an early slot in every Wisdom empty gives access to both lore snippets on Skills without a need to level them a lot first.

I did Bosk the other day and just barely as I ended up with the top three skills all with Grail as a principal and Numa came just after I placed the last skill. I would have lost the lesson I'd need and I don't think I'd get another one.

The important thing is to avoid losing opportunity to form new Skills (by losing Lessons that don't have corresponding Skills yet). Once there is a Skill, its levels can then be gained even without use of Lessons of the same name.
