I think you can only upgrade your pt boat with better gear, other ships in your fleet can be commanded to move, what to target and what to shoot with but I don't think you can command a battlecruiser yourself. update: I am somewhat wrong. selecting a battlecruiser in the tactical map (enter) then switching to the bridge (4) and holding rmb to get the binocular view you can command to fire at targets with lmb, you can't take control of the artillery guns though.

Actually, just like you control the PT boats, only with the difference that you cannot control their own weapons. You can steer the ship with the WASD keys and command what to attack (cruisers have a long range, but can only fire on enlightened units). You can also tell them which target to attack. Just like with the PT boats.To select the ship I want to steer, I go to the map and double-click on it with the left mouse button.
