NPCs docking with your owned ships is definitely a bug, and I've logged that for us to look into.
For the other issue, are you sure there are NPCs on every wreck? Or is it just the ones you see?
Usually, there should only be about 10-20 NPC ships in the Boneyard at any time, and there should be more like 50 wrecks. If you're seeing 50ish NPC ships, that's a bug.
Otoh, if you're only seeing 10-20 wrecks and they all have NPCs docked, this could be a couple of things. One might be that there are only 10-20 wrecks in your line of sight/visual range, and flying to the other side of the asteroid, or further from it, reveals more.
Of course, something could've deleted many of the wrecks, too. E.g. a save file stopped loading before all wrecks were loaded. Or even wrecks floating away after you bumped them.
I guess a lot depends on the circumstances, how old the save game is, etc. So if you have any other info that could help us narrow down the cause, do let us know!
Oh no, there are like as many npc small ships as there are wrecks PLUS the ones that were already there. You see, those little ships that area attached, they never let go.
And no, the ships that were created for the area at game start (those that did not crashed themselves) should still be around. It is those that are attached permanently to all the wrecks. There are way more than 20 ships in the region now, although those attached never move unless the wreck moves too.
This makes it impossible to safely explore wrecks. You could risk it and buy one then shuttle there, but if there are no bridges, you are toasted. You cannot undock the ship that is permanently docked.
I started the game on the evening of the 15th of july like I have mentioned and played many hours up to day 1 +4h21 now.
I also verified my files via steam and everything looks fine. So not damaged or missing files either.
I will continue playing this game even though it is super bugged just to see where it goes and if I can find other bugs.
Also, this is probably a lignering bug that was mentioned by others already, when I switch to another character that requires a loading (on another ship or stations that is not docked with your current ship), the two structures overlaps and the game becomes a mess. Plus if you load other areas they sometimes overlap with the overlapped map.
Also stumbled upon a very old bug (first year of Ostranauts on Steam). All characters in the station were unable to move, walking in the same spot. Luckily, I knew that saving and loading would fix temporarily that, but this shoulld no longer happened. I have reported that a long time ago. You should smash that old bug. hehe!
EDIT : Forgot to say that the console reports lots of warnings and alerts, some orange and many yellow ones. But I have no idea what they mean. Can we export that to some text file and join it with the saves that we could send to you?

Because of that, I keep getting my ship smashed by other crazy yellow ships that simply rams mine due to that bug (wants to dock). They are really annoying. hehe! But I have no problems if I dock two of my ships together... only the occasional collision in busy areas (A.I. and pathfinding are just in their infancy so pretty forgivable).
I can send you the saves and you can check it out yourself. I Kept all my saves for that character from the first to the last.
