There's a chance it is related to the amount of ship parts loaded and/or number of NPCs active.
Seems to be independent of the timescale but doesn't happen when the game is paused, if that helps.
When I use to see this kind of stutter on other games it was because I still had a HDD for my boot drive and something accessing it would spike the usage up. I've got a SSD for my boot and I was monitoring my Task Manager Performance and didn't see any spikes in anything that coincided with the stutter.
I've tried toggling into windowed mode (at 1600x900) as well as toggling the fog of war feature but neither helped.
I'm not seeing any activity in the console when it happens to me. On my initial look I had some pathfinding errors but I just got one with a clean console. The only messages are tagged [info] and checking load order.
