2) You can increase it, but you'll have to have scanlines. Don't ask me what the devs of this collection were thinking when they decided to give you the option of max resolution with scanlines, but no option for max resolution without scanlines.
3) I know for a fact you can change controls on a keyboard, I don't have a controller so have nothing to say on that.
4) No. Buying this collection just means you want to legally have all games that are included. Emulators are better, but you just want to play the games, this collection does the job.
That's what I did and it fixed the uneven and unusable scanlines issue. Scanlines look correct now. same fix also works for Castlevania Anniversary Collection, It improves the scanlines in Sega Mega Drive Classics and Megaman Legacy Collection as well. It might even work on other games where proper, accurate scaling is imperative or Windows scaling interferes with certain aspects of presentation.
That was not only hilarious but also pretty useful, thanks!
