I have been looking into this. Apparently the game supports cross-platform play. So Windows store owners can play Steam store owners.
Also according to this official Age of Empires tweet you can add your Windows store bought game to Steam. I am just not quite sure how to do this.

Well you have two keys now. At least you lend on your versions to a friend who doesn't own the game if you would like to play with them. That is I have done with AoE2 HD. When the game was on sale I bought another copy just for friends to play.
I'll have a stab at it tonight. If it is too hard I suppose I could pick up a copy for Steam when it goes on sale.
-That essentially just means add a shortcut.
Is the AI Difficulty Setting borked on the Windows Store version too then? 'cause over here on Steam the AI always plays like it's set to Hardest regardless of what you actually set their difficulty too. Great if you like a challenge, but it's still a bug.
I haven't actually played the Store edition since the Insider days so I can't be sure if it's the same over there too, but if they're identical then that's terribly unfortunate :/
