Black screen fix
If you load the game and get a black screen (or, depending on monitor, get a message like "mode not supported") but you still have audio playing, I found a way to fix it.
go to C:\Program Files (x86)\Steam\steamapps\common\Prototype and find the file prototypef.exe. If you installed to a different location right click prototype in your games list, click properties go to the local files tab and click browse local files.

Once you're there, right click on the file, click on properties, go to the compatibility tab, force the game to run in 640x480.

Load up the game again and it should be viewable. Go to the video options and set it up how you want it, and at whatever resolution is appropriate for your monitor. Close the program, uncheck the run in 640x480 resolution option and try opening the game again. It should try to run using the default settings that don't work, fail, then run using your settings. Unless you have a monitor capable of telling you that the signal is lost or the mode is not supported this won't be noticeable. Hope this helps.

Thank you. Steam Support suggestions didn't work for this. Activision doesn't seem to offer support for Prototype anymore. This is the only thing that actually got the damn game play. So seriously, thank you.

God Bless you stranger you posted this 4 years ago and it still works in 2016. Future ppl looking at this just go to ur prototype 2 shorcut icon and right click>compatibility tab> click 640x480 for all users. The game will still display 1080p though so this doesn't change anything except that the game is playable!

2016. It didn't exactly work. Though this made me start playing with the settings. For some reason I set compatibility for Windows 7 and the Game finally loaded without any "extra" hack.

For some reason my computer dosent have a compatibility tab? Anyone know why?

You should see it in the properties windows unless you are on a different OS.
Oh and its been 4 bloody years, holy crap.

Forcing the game to run in 640x480 won't really work for everyone, even for me.
Go to the location of the application and run the compatibility for windows 8.
This should work.

C:\Program Files (x86)\Steam\steamapps\common\Prototype or in D: if installed there.

Right click on the application > Properties > Compatibility > Run compatibility for windows 8

I tried this and it didn't work at all, the same thing as always occurred. Black screen with the message "Mode not supported" floating in the middle.

nothing works for me. Even the win 8 compatibility option results in a "program has stopped working" upon launch.
