yeah i hear you, maybe they were operating on a tight budget then, and could only commission a few soundtracks from the composer. At least Enderal does not suffer from this issue.
maybe even change the names of the titles you moved to have the same as game folder.
Note: I played the original version, years ago, not the Steam one. The Steam version may have its own bugs.
edit: rephrased my answer; I originally misread your question.
edit2: if some dungeons are changing the music back to a "default" somehow, as suggested above, saving and loading once back outside should suffice to get the area-appropriate music. I don't recall encountering that, but, again, it's been years.
I have had the tracks on my mp3 player for years (Nehrims's music is excellent, and a large part of why I loved the game), many of them clearly named after regions (NordReich, MittleReich, SuedReich, etc). It must be that, over time, I forgot some of them were not actually in the game.
