I'm not certain, but I would assume it uses that same timer to determine those timed events.
Your hunger and sanity decline definitely stop while in the menu though.
Never really been a fan of time limits, timed dialogue and timed events. Can't stand 'em. (I've still enjoyed and finished games in spite of that, but I'll still never enjoy that kind of mechanic.)
Thankfully after many tries and death, I finally found Le'Garde and this time within the time limit.
