Did you press the Shift-Key while placing the line-stop?
Otherwise try a simple test:
1) connect the lower platforms on both sides to create a circle
2) try to build two lines: one clockwise and the other one anticlockwise that both have 2 stops

WORKING:
the station is fine and there are no problems with the asset. Try to follow the steps I commented to place and connect the station properly. If you still have problems feel free to ask, but please mention that the test works fine.
NOT WORKING:
describe what doesn't work: did you struggle in placing the tunnels? weren't you able to create at least one line-stop? weren't you able to add a second or to finish the lines? are there no trains?
I hope I understood your problem:
To create line-stops on both platform sides then you have to move your mouse to the platform-side you need.
If that wasn't your problem, I still hope this is somehow fixable :o
Forgot something:
Be aware that cims use the fastest way to travel in the subway. If there are two lines to the same target from your station from different platforms they won't use the additional ones because they are too fare to walk to
