Introduction
In the latest update they changed the setup ui and for some reasons they removed the "Maximized" checkbox which allowed for borderless fullscreen play (duh you probably know that since you are here).
HOWEVER in the settings file the value is still stored which means that one can still force it. Problem: The settings file is binary.
So YOU NEED A HEX EDITOR I used HxD[mh-nexus.de] which is free.
I hope they bring this setting back in a future update (maybe they just forgot to add it - stranger things have happend before) but until then this guide should help :D
What to do
It is actual really easy. I recommend setting up all your other settings before hand(Resolution, AA, Buttons).
First of we need to locate the save file. It is stored in your steam userdata folder.
The standard location should be
"C:\Program Files(x86)\Steam\userdata\<folder with your steam id>\205950\local"
Don't worry toomuch about the steam id - there should be only one folder in there.
205950 is steams game id for Jet Set Radio and also contains your save files.
We are looking out for the setup.dat file
Open that file in HxD (just start HxD and drag and drop the file into it.)
Here you have to change two values from 00 to 01
The first value (First row in the 0C column) might already be 01 and stands for the "Windowed" option
The second value (Second Row 09 column) is the "Maximize" value.
Change both by clicking in front of them and typeing in 01 and it will overwrite the old value and then click save (Disk symbol).

That's it! Your game will now run in "Borderless Fullscreen Mode"™
FAQ
Is this safe?
While Hexeditors can indeed cause heavy damage to a system by changing the wrong file changing this file has NO RISK. In the worst case you have to reset some settings or restore the backup file (just delete settings.dat and rename settings.dat.bak which HxD generates automatically).
But that should be unnecessary.

Couldn't we just use the program Borderless Windows?

Just the SAVE folder

I just removed all the files in my 205950 directory and after launching the game up to the "Press Start" screen (so past the options screen) it had recreated all the files including the local folder with the setup.dat file. What file do you see?

It shows no setup.dat file to be specific

@etch411 I just checked and the files are still there. I think you might have to start the game ones so the file get's created (on fresh installs)
