Wow, what a weak excuse.
I'm gonna tell you a secret: the biggest factors for succesful gameplay are your flying skills and your boff layout. Only then comes gear, doffs, traits, etc.
If you can't beat 1 ship in a story episode then it's not your ship's fault, it's how you handle it.
I suggest you review your shields, and armor consoles. Damage that high comes down to your approach. if you lose all health and shields in 3 hits, then the issue might light in your resistances. If it's from heavy torps, thats kinda common. you need to shoot the heavy torpedos. My ship is a dedicated super tank, but even I know to take out those torps. Just as well, use Brace for Impact as the torps close in close.

Indeed, you are expected to be able to kill vastly "tougher" opponents, and easily too. That is not the issue here. At endgame you will face opponents with a few hundred thousand HP and those will be no match for you (that exceeds player maximum hull by about a factor of five to one). The big difference is, NPC rarely heal their hull, where as you can (and should).
Already suggested on this topic. Against a D'deridex you WILL NEED 1) an ability to destroy torpedoes, 2) something to break holds (tractor beams) and 3) something to cleanse the plasma burn (hazard emitters specifically).
Without those it will be difficult. And keep your distance, if you fly to close the torpedo volley will kill you as your counter ability will not have enough time to shoot down torpedoes.
