Controller Controls All Messed Up

So, I am using the 360 Controller with the game and it works very well, but for some reason the in game controls are wrong. When it says that I need to press X I really have to press Y and Y is X, right trigger is right bumper and right bumper is start and start is R3. I also can't find the right button for manual mana tapping either. I am not sure why. I have tried restarting the game multiple times, I have also tried unplugging it and plugging it into a different USB port and have done the same things with a completely different controller. Can anyone help?

I have the same issues, my recomendation is to get used to it and learn what all the controls really are as I have yet to find a solution.
