Spoilers for Bioshock 2 and Bioshock Infinite.
My theory is that Bioshock 2 took place in a different version of Rapture. In an alternate universe, where Sophia Lamb came to Rapture and the Atlantic Express was built.
I also think that Elizabeth may not have visited this version of Rapture, but she saw it through the doors.
(Obviously, with no Elizabeth means Fontaine never gets his Ace in the Hole or Levine would have to either make up another way how it all happened or leave it up to the imagination, but Rapture's construction was independent of Infinite)
Right before Jack's confrontation with Andrew Ryan in BioShock you will find a voxophone were Suchong references Sinclair (from BioShock 2) when talking about the vita chambers. Obviously, before BioShock 2, "Sinclair" was just a name for the voxophone, but later they actually made him into a crucial character.
Basically, BioShock 2 was just adding and reinforcing characters unexplored by the first game. But it's all one universe when it comes to the city of Rapture ingame.
