Yes the Command console is free to use, it is a Debug tool left in by the developers for us to use on the PC version.

Be careful some of the commands can cause glitches, unintentional conseqences or break missions/NPC's behaviours.

As far as I am aware there is no way to undo Achievements once they are gained. You may be better asking Steam Support directly but I doubt they wil be in a position to unflag them on your account.
