You haven't really given a lot of information to go on, however, the best thing to do, Gunchap....is to go over your mod installation path again.
Read the mod's description page to check if you missed certain potential criterea relating to the mod and other mods if any.

There will be something you missed. >.<

Your load order is very important when using tons of mods, try BOSS to make sure your load order doesn't have errors or conflicts that might be causing you issues.

That might be part of your problem right there. BOSS will not know what order to put unrecognized plug-ins in. That is very odd too, it should have recognized at least a few of your mods, it has a master list that includes most of the mods made besides the brand new ones. Can you take a pic and post your plug in list so people can look at it and see if anything jumps out as messed up. Either from your BOSS report, Steam Data tab, or your Nexus mod manager.

http://loot.github.io/ The successor to boss is loot, it's by the same guys and it analyzes mod's and can put them in order for you. While you may want to make some changes, it can put them in order and you can run boss if you feel any of the main ones are out of order. That way at least then boss won't undo the order the unrecognized mod's are in.

Also I recommend providing more information when asking for help.
Like for example: Did you install skse which many mod's require to run. http://skse.silverlock.org/
Did you install skyui? Many mod's require skyui to function properly.
Did you check any requirements of some of the mod's you downloaded?
I would imagine as a bronie, you probably also need to run FNIS. http://www.nexusmods.com/skyrim/mods/11811/? It has a post install program you run to enable custom animations.
