Backup textures and meshes from your Data folder. If they get overwritteng without NMM, only way roll back is either include backup files from previous stage, or download them from Steam again.
You also need to notice that there's a 'mods' tab as well as a 'plugins' tab, plugins just has tickyboxes for already-extracted/installed files. Mods has the thing where you can activate the mods (particularly useful for ones with a 'fomod' installer which gives you choices of different components etc.)
I'm not saying how long it took me to twig that, but let's just say I did a lot of manual installations.
It's pretty self explainatory...
