Also, BOSS and LOOT are extremedly useful, if you're getting CTD it's mostly because your load order requires a Bashed Patch to work propperly.
More often than not, the guide I follow after installing any mod is:
1. Run BOSS.
2. Rebuild Bashed Patch.
3. Check for incompatibilities with TES5EDIT (Again, extremedly simple, just run the program and hit "ok" when it pops up, it'll load your mods and notify you of any mod your missing in order for another mod to work, though this should be fixed by loading BOSS, but it's still to be sure)
4. Clean my savegame with this tool: http://www.nexusmods.com/skyrim/mods/52363/? (Again, simple enough, just load your savegame and click two buttons, it'll remove any orphan scrips that may cause CTDs)
And that's about it, I know it sounds boringly complicated at first, but it never requires more than 2 minutes or more than a couple of mouse clicks, you don't have to worry about the more advanced functions, you just have to worry about constantly rebuilding your personal Bashed Patch. (Wrye Bash can also be used to Merge mods which come in handy when you're nearing the 200+ mod mark, though I haven't really used it yet, don't think it'll be much trouble though).
Well that's the order I use, you can use LOOT instead, they're both quite usefull, anytime I'm having issues with BOSS, LOOT often comes through.
This is pretty much a clean save. Made a save point before doing this. So hopefully all is good in the world of Skyrim.
