Forsworn Conspiracy Bug

I am trying to do the quest The Forsworn Conspiracy. Problem is a few things are going wrong. Spoiler warning for people who haven't done the quest.

First thing that went wrong was that the thug that is supposed to have a fist fight with me after exiting the Warrens with the evidence went directly aggressive, forcing me to kill him. Then, Nepos and his team attacked me as soon as I set foot in his house without giving me the chance to have a conversation. But that still advanced the quest without problems (I just looted the corpses and read the notes). But then I went to the Treasury House, and Thonar's wife as well as Thonar himself immediately attacked me. No chance to talk to them, nothing. As soon as I approach the wife pulls out a dagger and hits me. Meanwhile the servants that are supposed to kill her just stand around and do nothing. The Reach is currently controlled by the Stormcloaks if that makes a difference. Anyone have any idea how to fix this?

Sounds like you have a bounty on your head and citizens are attacking you for it! Reload a previous save. Sneak up to a guard stand up and talk to them and clear bounty first before doing these quests!
Bounties often stuff up quests!

I do not have a bounty. Literally no one else in the city minds. Even when I kill Thonar's wife or the thug that he sends no one does anything because they attacked me first and it's self defense.

as far as i know you have to do the quest before the peace treaty

This quest cannot be completed if Markarth is under Stormcloak rule.

I did join the Imperials and only gave Markarth up during the peace discussions, so if I take it back will I be able to do it?
