It is recommended that you use LOOT with SkyProc patcher. It will ask for BOSS, but if you do not have it (and you should use LOOT instead) it will allow you to locate the LOOT.exe from your HD and use that instaed.
Standard path for LOOT.exe is:
C:\Program Files (x86)\LOOT

Ousing LOOT is simple. You can use it as a standalone to sort your load order and to look for possible errors. It can be also used as a part of a SkyProc patcher. Once patcher knows where to find LOOT it will not ask you again.

Once LOOT is done, close both LOOT windos, but leave patcher window open. It will now run it's course in 2 phases. The time it takes depends of the amount of your mods, but it is relatively fast process.
Done. It is recommended that you run patcher occasionally, so that parent mod data is always fresh. There is no need to stress about it, though. Game will warn you (as you saw) if data is not refreshed. Then just run SkyProc+LOOT combination and it is all fine and well.
