How do you incorporate Independent Colonys?

I just refuse to make independent colonies, as it is often a pain to deal with.
In your government tab, there is a slider that diverts some of your funds to civilian interests, like trading, mining and colonizing. This allows the civilians to colonize worlds, set up tradelanes and build mining stations, if you have the corresponding tech for it.

I NEVER let them colonize, as it usually takes systems I want for myself. But I usually give them some funds for Trading and Mining. Essentially, I never build a single tradeship or mining station myself(so less stress on my production queue and construction fleets), and I still get full benefit from it.
(I usually roll with 1+ million in trade income)

I know what you mean, there has been times when the civilians take areas I wanted. Eventually I found out there is a tab in each star system that you can close and they won't plant there. But eventually I almost altogether stop making colonies myself and just let the civilans do it. The huge boost in trade and tithes and just not worrying (much) about maintiaing stuff is a God send on larger maps.

I will use colony stimulus late in the game, so that as I am conquering areas of the map, civilians plop colonies down on worlds, before the AI can sneak a colony ship back over to the cleansed world. So I use them as area denial :)

stis are cool thing i invest 500K per turn (half mining and half colonize) and its really do good job, there so much cool thing in this game.. after 110 hours ijust lern that nick to ships are + or - to stats and you can see the stat in the desgining page, that why you should thing on retrofit and not make new prototype.
