It's a dev choice. They are trying to encourage gameplay based on deterrents and evasion as opposed to outright slaughter.
So why would you have nukes?
Also in a terraforming mission not everything is gonna live through it.
There have been a lot of threads on the same subject and it tends to devolve into rather spirited debate. So people tend to have a knee-jerk reaction when new threads on this subject come up.

Anywho, thanks all to answered it, I did not know it was a terraforming ship, makes sense with all the terraforming crap. Though still, as mentioned above, it is odd that they did not have security or anything o-o Guess they thought it was a peaceful tropical ocean planet.
