Side levels not opening up
I've been rather diligent in collecting gold bricks early in the game, and as of beating Red Head Detention I have 130 or so. This is more than enough to open Put Up Your Dukes, Stunt Show Surprise, and Reptilian Ruckus, yet even after building the golden arches for the doorways all three levels are still shuttered and I have no idea how to open them up. Are they just arbitrarily sealed until I move further along in the storyline? If so, that is some poor design.

I completed the story first so didn't experience this, but my guess would be that you need a character for those levels who you haven't unlocked through story mode yet. I agree that it's a bad design choice to allow you to build the arches if you can't enter them though.

Yeah, I cleared Juggernauts and Crosses, and SSS and PUYD opened right up. (Reptilian Ruckus is still locked, though. I want my 8X multiplier!) Since Jean Grey (in a new costume) and Ice Man were in the two unlocked levels, it seems you were right. At the very least, I think PUYD shouldn't have been barred, since Psylocke (a telekinetic, like Jean) was obtainable right when Manhattan opened up.

i dont remember the prerequisits, but there are certain missions that do not open until you complete a certain prequisite mission. This site has the ultimate guide and you can look it up. http://guides.gamepressure.com/legomarvelsuperheroes/

I think that the problem with side missions is that you must have a specific character for that mission not a similar one. All side missions are started in story mode first hence the requirement.
