You can copy save files between different computers via a thumb drive, file sharing, or online services like Dropbox. Locations of the files:
Windows (any version)*: [Steam install location]\SteamApps\common\Aquaria\save
Linux: ${HOME}/.local/share/Aquaria/save
OS X: ${HOME}/Library/Application Support/Aquaria/Save
* For Windows, the install location may vary, with "C:\Program Files (x86)\Steam" being the most common but could be C:\Program Files\Steam" (32-bit Windows), or could be a custom installed location like D:\Steam.
Backup the files to a common location. Before a play session, copy the backup into the respective location, and afterward update the folder contents back to the common location. It's not as convenient as integrated file synchronization but it does allow for continuity between separate computers. If you use Dropbox, there are ways to do folder synchronization to simplify the process.
I've found that the save files are compatible between Windows and Linux, and this may also apply to OS X as well though I have no way to confirm.
PS - I got gamesave manager after that, so if it ever happens again..
