When I first encountered it I did not go in, deciding to rest first. Now I can't get in. Is there something I can do? Can I hack the save game to reset the "not visited yet" flag?

I believe that save games are open for editing and editing should be quite easy, when I looked into them, most of the lines are full-text lines, all pretty self explanatory (sometimes in Deutsch) but I have not yet explored "visited" / "not visited" flags there. Try it out, and in the meantime we may get feedback from someone who already knows :)

There are some unimportent Mini-Quests and you can gain a magical Item near the habour.

You could hear a story about a Ghost Ship in one of the taverns. Something I wait to trigger untill my party is at least at level 3, because if you have heared about the ship you could meet it on one of your next sea travels.
