I think that you may have the mod unzipped in the wrong path. Look in C:\Users\YOURUSERNAME\Documents\Riptide\out\Data. There should be 9 subfolders in there, and a number of other files.
Also, when you started the game, with the mod your character should have started with a number of skill points and when you assigned them, the skill tree should have been very large compared to the unmodded game. Do you see that, or do the skills look normal?
When you start the game the first time, it will create the c:\users\yourusername\Documents\Riptide\out\Settings directory, which will have two files storing the audio and video settings. (audio.scr and video.scr) If you don't see the directory I mentioned, can you search for those and tell me where they are located?
If you go into that Out directory, and put the QMJS-Mod-1.7-Data.zip file there. Selecting 'Extract' or 'Extract Here', depending on whatever program you use to open zip files, will create the data directory.
Try that out and let me know, will be online here for a while still tonight.
If you can tell easily what needs to be removed, go ahead and remove it.
If you are not sure, delete everything in c:\users\yourusername\Documents\Riptide\out except the zip file and the Setting directory, and then unzip it again. It will put everything back where it should be.
