I've just opened FTL again after playing it for awhile yesterday. I unlocked a new ship and some achievements. However when it loaded again it asked me to pick either from the Cloud or my computer which I didn't understand. The game loaded, but the unlocked ship and achievements did not meaning I have to start again... is this normal? I understand the permadeath, but surly anything I unlock should still be there when I load the game again? Is it something to do with Steam Cloud Sync... Should I load it from the Cloud?

This is indeed related to Steam Cloud Sync. When steam doesn't know whether to use the save files on your computer or the save files on the cloud, it'll ask you which it should use. Sounds like you chose poorly. Unfortunately, you my have lost your saves.

Depends on which one is newer. My best guess is that you played FTL in offline mode, or that Steam wasn't able to cloud sync when you previously played. In that case you should have selected your local files. (You will mostly want to select this option)

Now, if you're not sure in the future, run steam in offline mode and start the game. That will load the local save so you can see which one that is and select the appropriate save source once you run the game online again.

As for your current problem, if you already picked either local or cloud source and you picked the wrong one, I'm afraid you lost your saves. ;/

Is the problem with Steam not being able to sync with cloud a common one? and can it be fixed?

Failure to sync with Steam Cloud is common, yes. However, it isn't fixable if you've already chosen which area to load saves from, as the save information you have now will most likely have been uploaded to the Cloud, overwriting the data.

Sorry to say, but you will just need to start over and check to see if Steam is syncing properly after each playing session. You can check by looking at the Steam icon in the side-taskbar located next to the time and date. After exiting a game, immediately take a look at the icon and see if it looks different (Looking like it's downloading). You can also hover the mouse cursor over it and it should say "Steam - syncing" for a few moments.

99% of the time you're going to want to chose "From the Local Hard Drive" as most errors occur when Steam does not sync to the cloud, leaving the most updated save on the local computer. The only time an exception may occur is while using multple computers. I've posted a suggestion to Steam Support in the forums about this more than a year ago and it got completely ignored :S

Just so you know. If you are using the beta version of steam you'll be able to see a timestamp for each of the files. So you'll definitely know which one was the most recent.
