Right now I'm using these three mods:
FTL Captains Edition 1.02
Captains Edition for Player Ships Addon 1.0
Highres Backgrounds V1.0
Together they add a lot of tweaks to the game and also increase the difficulty! I've gotten my butt kicked either before or by the boss on all of my 20+ attempts at beating the game with these mods on "Easy" o_O

The goal of this mod is to improve the overall game experience by fixing balance issues throughout the game and by adding more interesting decisions to the game. Instead of adding a ton of new, unbalanced content I focus on fixing the content that's already there.
Yeah, I've wondered why there isn't a workshop for this game yet... It's had mods as long or longer than Don't Starve has and DS got a workshop last week.
Come on Valve... >_<
I'm currently trying twinge's balance mod and so far I like it more.
Also I would recommend Better Planets and backgrounds over hi-res backgrounds simply because better planets and backgrounds simply blows it out of the ♥♥♥♥♥♥♥ water with its amazing backdrops.
2. Trying to beat the game before I start installing mods. Going for my 43rd or 44th soon. (Next time, I have the Red-Tail on my side.)
3. Use Grognak's Mod Manager. Every single FTL mod is GMM compatible.
4. I believe GMM mods can be turned off, but like I said, trying to beat the game.
2. Yes, I advise beating the game at least once on easy and once on normal before attempting the game with mods.
3. True, but some mods are outdated and simply won't work no matter what you do, there is a list of compatible mods in the "Working Mods" subforum on the FTL forums. (Found here - http://www.ftlgame.com/forum/viewtopic.php?f=11&t=2645 )
4. To disable mods when using GMM just patch the game again with no mods selected and that will return the game to mod free.
