Change gamepad controls?

JSR has controller support, which is nice, but it's specifically designed for an Xbox controller, and I'm using a GC controller. Is there anyway to configure the button setup? The only way to change controls seems to be via keyboard, and when I try using joytokey with it, the Xbox controls override it.
