from what I understand you have to search for them. an x3:ap like abandoned ships its probably random. there are suposed to be 8 boxes though I have never found any.

Overtuning is done in several ways.

1] You find Engine Tunings floating in space. These are automatically added to your ship as it flys over the object. So if your Engine is already tuned to the max at a station, any new upgrade is additional, or, 'overtuning' The Vanilla game comes with a few secret drops of such tunings. If you search around someone has probably listed where those tunings are usually found. [UPDATE: In the Vanilla game the cumulative effect only adds tunings to the maximum of the ships secifications that you see in a Shipyard]

2] You install a mod or script that adds overtuning to the game in addition to the original or Vanilla game. An example would be TECGS SCS script which allows you to add tunings in a repair station. The SCS script is very flexible in how you apply tunings.

3] You design a ship yourself but boost its engines before you insert it into the game.

EDIT:typo
UPDATE:Corrected error relating to Vanilla tunings

This is Engine Tuning, it is not Overtuning; that's a separate thing done with Pandora units, or with cheat mods.

Correct. I had forgotten that teh Vanilla game limits the tunings to the maximum of the normal specifications you see in a shipyard.

I've updated my original reply to fix this
