How to sync achievements and unlocks?
I bought binding of isaac through Humble bundle and played a lot and unlocked all the characters and other things.
Later on I got the steam key and my achievements are on steam, but when I download the game from steam nothing is unlocked and I have to start over.

How can I sync everything so that I can play with the powerful characters without redoing everything from scratch?

Didn't you have the option to upload the saves from your PC to the Cloud when you launched it via Steam?

I don't know. Somethings has obviously been uploaded since the achievements are there.

Start the game from your Steam library instead of using a desktop shortcut to get your achievements. As for your savegames, you need to enable Steam Cloud.
