Keep a closer eye on your tactical screen and head off runners with a ship that is equipped to be fast and contain gravity missiles. Since this sort of situation doesn't tend to happen until Chapter 3, you should be equipped to deal with it at that point. If you maintain awareness of the battlefield, it's hard to get stuck in a situation where you get to the end of a mission and something you need is really far away.
So I chased it down in a gopher that has 2 engine boosters but gave up after 2-3 minutes of flying. Massive distance away plus they were also still flying away from me, not worth it.
Saw them off to the side during the mission but never had them targetted so didn't think they would be light years away. At least now I know what to look for now that I'm aware this can happen.
When this happens and I have a runner, I simply change my ship (pressing the 1,2,3 keys) and every time the runner then changes direction and comes back to attack.
Another thing that works is sending your ships to repair and except 1 which is stealthed and you control.
