2) Good catch, I'm not sure I noticed the change in reputation-rate being different on the different backgrounds. Much like you I have no idea how often it's checked though. You can see the stat on the character sheet but it's not really brought up in dialog (As a named/marked reputation check) so I'm unsure how widely useful it really is. Especially if there are varying degrees of success rather than just pass/fail, which is the case with some skill checks.
Two things that struck me as maybe 'missing':
1) did they add the 'Steal from shops and/or sleeping guests' feature in later patches? you mention that we can't just pickpocket willy-nilly like in some other thief-havin' RPGs, but it seemed like these particular non-dialogue usages weren't addressed.
2) with any background other than Drifter or Grifter, Charisma adjusts your starting Reputations[/b] . It's at a different rate for every background, most dynamic with the Thief and least with the Loremaster and Merc.* I haven't played enough to tell how often rep is checked for most factions, but must make a difference to a few non-guild missions.
* for example: a Boatperson's starting Rep with the noble houses is either 1 (CHA < 7) or 2; Commercium from 1 to 4; Guards -7 to -3; fellow Boatmen 2 to 7; and the Forty Thieves never care (always 0).
