There is a mod called "Penned Animal Config" that allows you to check off which animals can be penned. This includes vanilla and any modded animals that you may have. Sadly, it hasn't been updated for 1.4, but for anyone still playing on 1.3, I do recommend it as I have used it myself.

As of now, I have no intentions of testing this mod's compatibility with 1.4, however if someone could confirm that it still works then I would have no problems updating it to show that. I don't think anything has changed about the pen system so it should still work, but I don't want to update without confirmation.
Both of those are already included in the base game.

There shouldn't be any issues adding this mod to an existing save, but keep in mind that any of these animals will begin to wander off if they aren't wrangled within a few days. I would suggest zoning them either in the pen you plan on using or into a spare room before adding this mod to prevent this. As far as removing this mod, the animals will just go back to their normal zoning behavior but will automatically be set to "Unrestricted."
No one seemed to have asked you yet and it is not in the description but can you add this mod and remove this mod safely on a saved game? I specifically look for this answer before adding any mod that interest me. Can this mod be added and removed safely on a saved game?
I forgot to mention that I once heard pens without gates won't accept any animals, but I've never tested this myself.
Make sure that they're allowed on the pen marker, that the pen marker isn't forbidden (though I'm not sure if that stops them from bringing animals), and that the pen is perfectly enclosed first (even one tile missing will stop them from bringing animals). Also make sure there are no open doors attached to the pen, that the handler can definitely reach the pen (zoning, forbidden doors, etc.), and that the animals are definitely tamed, then try "Prioritize Roping (animal)" with your handler after right clicking the animal. Even before this mod, I have never had an issue with muffalo, elk, ducks, geese or even caribou since 1.3 came out, and I haven't noticed or heard of any new bugs relating to this either. If the animals are already inside a pen (maybe if you built one around them) then it is very possible that the handlers will refuse to bring them to a different pen for various reasons. Hope this somehow helps you resolve things. :)

Sorry, I wish I could be of more help, but as you said my mod only changes the vanilla animals. As long as you aren't on commitment mode, the best way to test would be to disable this mod and then load the save without it to see if the issue resolves. I couldn't find the mod your talking about, but if the girls are seen as "animals," it is possible they inherit something from one of the animals I've used (causing a chain reaction so to speak). Also, the fact that they wouldn't follow seems really odd (unless they act like colonists?). Do they show zones in the animal tab? Sorry for the late reply, but I'd be curious to know if you ever found what caused this.
I'm so sorry about that! It was a typo on my part... The mod should have worked just fine by skipping the warning (just the bears would have required areas instead of pens), but it is fixed now. Thanks for letting me know. :)
Also, pens themselves can already toggle which (pen-able) animals can go in each pen in the base game. They can even be separated by gender. In the scenario above^ the options menu would add/remove animals from that list.
While adding mod options is somewhat beyond what I'm comfortable with, I have definitely looked into it. A toggle list in mod options is what I had originally hoped for for this mod, however after looking through the code, it doesn't seem like it would be that simple, going so far as to require a complete restart of the game each time a setting was changed (even if it was changed from the main menu), and not just a simple save reload. Currently, I haven't been able to find a way around this. (For example, adding an animal to the list in mod options, the animal would wander away within a few days even though the pen menu will not have that animal listed until the game is restarted.) So while I would love to be able to add this, it just doesn't seem possible in the way I would like it to be.

Probably a bit overkill since it' already a great mod.
