If you care about the technical explanation, for us to add new options to the game settings and have them saved to your save file like the rest, we had to optimize the settings to make room for the new ones, changing each setting from 4 bytes to 1 byte each, and then convert the vanilla settings into our new format when you first launch the game with our patch.
Of course, the vanilla game won't do the opposite procedure, and so it will start reading numbers completely wrong, meaning your "control type" can go from being the first one out of two (Type A) to the 175th one, which doesn't even exist in a way
Once you install the patch and launch the game, you'll be able to change it from the "Game Settings" in the "options" menu (without having to exit the game)
