I just checked this in my game, everything is working, both faction are working.
I think it may conflict with some mods, but it should be working with any faction or any kind of mod. Also, you can try to change order of my mod in mods order list.

I didn't even know how I fixed the last one, I do believe it was getting rid of a faction mod, But Hecc I don't want to get rid of this mod.

Factions of modded and non-modded are still showing up with only one base/settlement, I do fear a conflict, as I've had this before with a differant mod, I use Faction discovery and Faction control which helps with the settlements of factions, but I still unfortunally don't see the Resistance faction at all, Another bug is that the Combine and Resistance don't have a relation towards the player so they are given "Dummy Relations". It's strange, but like before when I had the issue - if I create a new game, get a base and go onto the world, my base and quests are invisible. Hecc this is a long comment, sorry lad.

Forgot to mention also, Rebel faction doesn't seem to spawn too.
