For example, the Subspace Reactor upgrade (as well as the Gravitational Well Generator/Tau Stasis upgrades) will only add to your ship's Power rating if it's placed right beside the Space Folder. Similarly the Gravitational Lens will only enhance your Telescope if placed adjacent, etc etc. When the dependent upgrade is active, a blue "Synergy" indicator will surround it. When finding a new ship, you'll often need to rearrange some of the systems for better performance.
Of course there are some exceptions, but in general, try to group your related systems together.
