Medieval Overhaul's recent update ♥♥♥♥♥♥ up the trees. And its trees have special layer things rules too. So they are just messy. This patch fixes some of the issues:

Thanks guys :)
Medieval Overhaul just did some tree tweaking and seems to have messed up. Are you using it?
It appears that the rendering origin/pivot for Great Trees changed. The selection box is now centered in the middle of the tree rather than at the base/root like normal trees.
Gameplay-wise everything still functions correctly, but visually the trees appear offset and clip into nearby structures, making it look like they're growing inside buildings. The actual selectable location of the tree is slightly north of the rendered texture.
I've confirmed:
* It persists across saves and newly generated worlds
* It occurs with freshly generated Great Trees
* Normal trees render correctly
* Reinstalling the game/mods and clearing caches did not resolve it
