One work around i found that works each time and stops its is Metal ores, just place 1/2 inside manually(Not the transfer all key (T default)) and it'll dup the metal and stop there.
For me it happened when I put in a single item that doesn't stack, for example a piece of gear for cloning before making a blueprint.
As long as you remove the item that bugs out and replace it with a stack-able one, it will stop. This works great for building stuff.
