Introduction
I am making this guide in the hope that it benefits others who are stuck trying to find a specific item. Optionally I got bored enough in my free time (not with the game) to decide to analyze and identify rough estimations (with regards to HP of the mobs/creatures/beasts). I have taken painstaking analysis with regards to the item drops from them and the amount of experience they provide. I have also noticed some RNG difference between certain battle encounters that yielded different creature HP bar points where they become slaughtered (especially in the case of the Earth Turtle where I was able to kill it with 290 HP worth of damage and others with 300 HP worth). I would keep this in mind when using my numbers for the HP of the creatures.
Chapter 1
There are 4 major locations for Chapter 1 that you can go to to farm items and exp. Those are: Woods, Road, Fields, Grotto. Each one increases in difficulty so it is expected to farm a little bit to gain levels, experience, items, and JP (for skills). The below sections indicate what creature appears in what area and what to expect from that area.

In addition to the items that you can farm by going to the different areas, there are various merchants where you can buy items. I am debating on adding special quest items. If you wish me to include them, then comment that you want to see them here. I am also working on a guide for quests (again no story spoilers) which would include that.
Without further ado, here are the buyable items and the merchants that sell them.

Woods
The Woods is the most basic area that you are able to go into, and highly recommended to explore first. You will find the below items, at random and in random quantities, in the Woods. Despite the randomness of the below items, this is the best location to find and obtain Base Wood.
  • Base Stone
  • Base Wood
  • Empty Container
  • Healing Thyme
  • Mold
  • Pickaxe
  • Shell

In addition to the above items which you may encounter, you will (most definitely) encounter enemies. The below enemies will be located here.
  • Bugbeast
    • HP: 400
    • Drops: Shell
    • Exp: 80
    • JP: 30
  • Catermoth
    • HP: 110
    • Drops: Mold | Monster Fluid
    • Exp: 40
    • JP: 20
  • Dragonfly
    • HP: 60
    • Drops: Shell | Stinger
    • Exp: 25
    • JP: 10
  • Grasshopper
    • HP: 80
    • Drops: Shell
    • Exp: 45
    • JP: 20
Road
The Road is the next area you will be asked to explore if you choose to follow quests. It is also highly suggested to explore this area before fields as this is only one of the 2 areas in Chapter 1 that you can acquire Stingers. You will find the below items, at random and in random quantities, in the Road. Despite the randomness of the below items, this is the best location to obtain Poison, Stingers, and Base Leather (through events).
  • 25 or 50 Gold
  • Base Leather
  • Base Stone
  • Base Wood
  • Decorative Flower
  • Pickaxe

In addition to the above items which you may encounter, you will (most definitely) encounter enemies. The below enemies will be located here.
  • Ant Lion
    • HP: 200
    • Drops: Poison | Stinger
    • Exp: 110
    • JP: 20
  • Dragonfly
    • HP: 60
    • Drops: Shell | Stinger
    • Exp: 25
    • JP: 10
  • Red Dragonfly
    • HP: 300
    • Drops: Element Powder | Stinger
    • Exp: 100
    • JP: 25
Fields
The Fields is the third area that you can explore. I would recommend farming this instead of the Woods once you get past level 10 as this area would provide more useful materials, such as below. There is one event that may yield Base Metal, but I am unsure as I have not encountered it again after 1 time and failed to complete it. Despite the randomness of the events and battles, this area is the best location to find Healing Thyme, Mold, Four-Leaf Clovers, and Fairy Dust.
  • Base Leather
  • Base Wood
  • Four-leaf Clover
  • Healing Thyme
  • Mold
  • Pickaxe

In addition to the above items which you may encounter, you will (most definitely) encounter enemies. The below enemies will be located here.
  • Earth Turtle
    • HP: 290
    • Drops: Base Stone | Healing Thyme | Mold
    • Exp: 100
    • JP: 15
  • Fairy
    • HP: 600
    • Drops: Base Stone | Element Powder | Fairy Dust
    • Exp: 200
    • JP: 25
  • Venom Snake
    • HP: 250
    • Drops: Base Leather | Poison
    • Exp: 80
    • JP: 10
Grotto
I would suggest farming this area, but this is the hardest area in Chapter 1 (bosses, mini-bosses, and special mobs aside). This area will test your character in more than one way. I used a "fresh" character (no additional skills, only the starting skills) and could not make it even a fifth of the way through this area. Next, I used a character that focused on stat boosting skills and Field Skills (I mainly forgot that stat resister skills were a thing) and was able to solo the Grotto, but I tried going through it again and then was solo'd by a Cave Wisp that survived. That Cave Wisp kept using paralysis and confusion, despite not being able to damage me except for the ice blast/ice ball (whatever it is called) skill. Needless to say, I decided to restart the game and reload because that was a bunch of bull. XD
Additionally, I was solo'd by 2 Monsterbears (with and without using demon form) because stun-lock is a horrible thing to encounter. I died from 3 rounds of stunning from these horrible beasts.

Regardless about my nonsense above, you can find the following items during your travels here in the Grotto. Despite the inherent randomness of RNGesus, this is the best location to obtain the Base Stone, Base Metal, Crystal, Element Powder, Shell.

  • 25 or 50 Gold
  • Base Metal
  • Base Stone
  • Base Wood
  • Crystal
  • Healing Thyme
  • Mold
  • Pickaxe

And following are the beasts that you will encounter. I wish you the best of luck in your journey to be able to solo the Grotto.

  • Cave Spawn
    • HP: 450
    • Drops: Base Metal | Element Powder | Mold
    • Exp: 110
    • JP: 25
  • Cave Wisp
    • HP: 400
    • Drops: Element Powder | Mold | Shell
    • Exp: 80
    • JP: 20
  • Monsterbear
    • HP: 750
    • Drops: Crystal | Base Metal | Base Stone
    • Exp: 200
    • JP: 30
Chapter 2
Chapter 1 area farmable items have been completed. Chapter 2 will be coming soon.

I am slowly working on it. I also saw that there were no wiki about where to find items and figured I might as well create a guide to aid those who are trying to find something. :steamhappy:
