Just in case it happens to you. I finally found the fix just posted yesterday.

Blacklist update deletes saved game - FIX


First go into Uplay settings and disable the sync gamesaves to cloud setting.

Then navigate to your ubisoft game launcher folder containing the saved games, as default:

C:\Program Files (x86)\Ubisoft\Ubisoft Game Launcher\savegames\

Navigate down till you get to a folder, containing other folders with names such as:

30
46
91
449

It seems after the update when you launch the game it creates the folder 449, it doesn't however copy your saved game from the previous folder.

To fix it all you have to do is copy the files in 91 to the new 449 folder and launch the game, it should restore all your items, cash, mission progress etc...
