Remeber that "DotA2 Reborn" update thingy?
That's when Valve ported DotA2 to Source2 engine.
Also, Valve's VR software ('The Lab', 'Destinations' toolkit thing to name few) are also on Source2

On a thread about "hiding bones from the exporter" or something, Artfunkel said " You can also uncheck the bone's Deform property, which will prevent them from being exported in the first place. ". It didn't work correctly at that time, which made Artfunkel make the bone thing of this update.

Going by that comment, I'm going to assume that you have to manually select a bone and manually set it to not deform stuff for a bone to not be exported now, while still being able to export bones that just aren't attached to vertices, but note that I haven't tested this.

What are these "non-deforming bones"? If they are those that don't have any attached weighted mesh vertices, then what if I actually want them being exported?
