Remeber that "DotA2 Reborn" update thingy?
That's when Valve ported DotA2 to Source2 engine.
Also, Valve's VR software ('The Lab', 'Destinations' toolkit thing to name few) are also on Source2
Going by that comment, I'm going to assume that you have to manually select a bone and manually set it to not deform stuff for a bone to not be exported now, while still being able to export bones that just aren't attached to vertices, but note that I haven't tested this.
