Could be physical, try a different dvi port or hdmi port cable.
I had a bad dvi port that did similar in SE V2 where the game looked like a negative but the screen shot was perfect when I posted it to a trouble shooting forum and 2d was fine too, so I switched to the other port and it worked fine.

The screen shot should show the exact same thing you see, if the screen shot looks normal, then it doesn't sound like it's software related, but hardware.
It's most likely a cable connection or even a failing video port (the latter usually isn't the issue) - then again, the issue could simply be the monitor. So do the basic troubleshooting:
Reseat cables on the monitor and GPU.
Test the video cable on another monitor.
Test the monitor on another computer.
Try a different cable type (if you're using DVI to DVI and your monitor & GPU both support HDMI, try a HDMI cable).
